[Extendflash] Close active document document?

Oops, yes, you are right. I thought the original poster was indeed
looking for the currently active FLA. I will add a comment to my
comment! 

You can, however, do some manipulating of non-FLA files. See
fl.openScript() and the FLFile object, for example.

It returns the active FLA.  Sorry if this sounds like nit-picking, but
depending on your requirements this is a rather important point.

Only FLAs can be manipulated.

In fact fl.getDocumentDOM will always return the last active FLA, even
if a JSFL or AS file is active.

It's unfortunate, as manipulating JSFL and AS documents through JSFL/SWF
panels would be great.

fl.getDocumentDOM() always returns the active document. I'll add a
comment to this effect in the Document object intro page in LiveDocs.
